Phylogeography by Diffusion on a Sphere
نویسنده
چکیده
Techniques for reconstructing geographical history along a phylogeny can answer many interesting question about the geographical origins of species. Bayesian models based on the assumption that taxa move through a diffusion process have found many applications. However, these methods rely on diffusion processes on a plane, and do not take the spherical nature of our planet in account. This makes it hard to perform analysis that cover the whole world, or do not take in account the distortions caused by projections like the Mercator projection. In this paper, we introduce a Bayesian phylogeographical method based on diffusion on a sphere. When the area where taxa are sampled from is small, a sphere can be approximated by a plane and the model results in the same inferences as with models using diffusion on a plane. For taxa samples from the whole world, we obtain substantial differences. We present an efficient algorithm for performing inference in an Markov Chain Monte Carlo (MCMC) algorithm, and show applications to small and large samples areas. Availability: The method is implemented in the GEO SPHERE package in BEAST 2, which is open source licensed under LGPL.

متن کاملIntraspecific phylogeography of the Japanese threadfin bream, Nemipterus japonicus (Perciformes: Nemipteridae), from the Persian Gulf and Indo-West Pacific: a preliminary study based on mitochondrial DNA sequence
The Japanese threadfin bream, Nemipterus japonicus, the most abundant and crucially economic Nemipterus species is widespread throughout the Indo-West Pacific. The species has been studied widely for various aspects but genetic studies are scanty. This preliminary study contributes to the species phylogeography through the study of the genetic diversity and historical demography of N. japonicus...
متن کاملConceptualizing a Novel Quasi-Continuous Bayesian Phylogeographic Framework for Spatiotemporal Hypothesis Testing
Continuous phylogeography is a growing approach to studying the spatiotemporal origins of RNA viruses because of its realistic spatial reconstruction advantages over discrete phylogeography. While the generalized linear model has been demonstrated as an effective tool for simultaneously assessing the drivers impacting viral diffusion in discrete phylogeography, there is no similar testing metho...
متن کاملMulti-model inference in comparative phylogeography: an integrative approach based on multiple lines of evidence
Comparative phylogeography has its roots in classical biogeography and, historically, relies on a pattern-based approach. Here, we present a model-based framework for comparative phylogeography. Our framework was initially developed for statistical phylogeography based on a multi-model inference approach, by coupling ecological niche modeling, coalescent simulation and direct spatio-temporal re...
